I went to Freeport 2 with a ship carrying a pirate-id to rephack the liberty rogues. I had them up to friendly, but everytime i dock off I'm back to slightly better than hostile (still neutral though). I wonder if that's a bug or intentional. Anyone ever had a similar issue?

Its intentional, you are not supposed to be friendly with them.
