Ok I have been trying to figure this out, I even reinstalled, after uninstalling. I forgot to turn off Discovery in Mod manager, now I have no ini file and can't get Discovery Mod to open. If you know why, and would tell me, I will put you on my GREATS List. Hope someone knows how this works, its got me stumped.
Not sure, but my bro said that he knows. Here's his advice:

Uninstall EVERYTHING
-FLMM
--deactivate all mods in FLMM, if there's anything left, delete it.
-Freelancer
Reinstall everything from the original zip files. make sure they're not modified or zipping to a bad location. It won't won't recognize these.

Don't use reinstall, use uninstall, then install, since all of the files are clean then.

When you say can't get it to "open" you mean it wont go into the mod manager or it wont activate from the mod manager?

Kiggles
hypperwave, your bro has it rite because ive done this several times and always had to do the exact same thing to fix it wich is to uninstall everything and then to reinstal only thing is ive also had to redownload it for ive never found the uninstal to FLMM and always had to deliet everything by hand. Hope you dont have to do that and good luck with giting it all back. :)
Restore backups... or.... Download the mod again.
You do not need to uninstall and re-install the mod manager.

After re-installing freelancer open Mod Manager and click on restore back-ups. This fixes it.
I had 3 computers with 3 different accounts. The only way to get them all the same account was to un-install and re-install Freelancer and then when 1st opening Multiplayer, put the account number I wanted to use as a replacement to the default account number.
Then, the Discovery mod will NOT WORK until you go to mod manager and click restore back-ups.
