If I am running missions for junkers against only xenos, will I lose standings to BHG? I need to know, I am trying to get a char into a scimitar (he's in a dagger).

Yeah you will lose your rep to the BHG eventually.
I am pretty certain that the shooting of Xenos will slowly raise BHG rep while the completion of Junker missions will lower Hogosha and House Corps' reps.

The manauverability of a LF allows me to easily run away, cruise disruptors miss me 99% of the time lol.
