Many things in Discovery don't make sense. For a variety of reasons. In this case it is due to game balance.

On topic: I don't believe ore should cost/pay more than the refined result; however, I understand that this situation is about balance, so I'm not complaining.

I think it's fine as it is now. It's balanced and it doesn't really bother me that I sell a refined material for 2.000 while I see an ore of the same material for 8.000.

Let us say you mine the ore yourself. Your costs include the cost of your miner, your time, wages, etc.
This has all been paid for in advance of receiving the unrefined ore.
Smelting/shattering/cutting the ore/uncut to create a refined or pure material costs wages, smelting facilities, energy etc. after the fact of mining. Profits are reduced by this process.
Depending on the work environment and local laws, it may be more profitable in the grand scheme to export unrefined ore to another company/nation where it would be refined, and may then even be shipped back to the company/nation at which it was originally mined. (This sometimes happens with crude oil, here.)
Unit unrefined = price i x local market value n
Unit refined = (price y - cost z) x local market value n
