Ok, so i've heard many people say that the transport version is better and the same amount of people say they are the same, so now i'm confused, are they different in terms of ore drops?

It's only the faction you are mining as that decides whether you get the mining bonus or not - you get it as long as your have the correct IFF, ID and use your mining turrets in the relevant mining area.
The only difference is that smaller mining ships can only mount the Fighter Mining Turret, while Transports can only equip the Transport Mining Turret. Technically the transport turret does double damage, but you're not going to be using it for PvP.

The transport mining turret is tougher, so harder to lose to enemy mines.
