Open your nvidia cobtrol panel and look for freelancer there. If freelancer is not there then add it. It will allow you to either use the graphics card or the processor to fully run the game. That works for me and I am constantly playing on 150fps

I just recently had many issues with FPS too...But i got them solved , by just reinstalling all the graphics drivers.
It seemed, that NVidia control panel was bugged and caused many FPS problems, because after that, not only Freelancer, but many other games improved in FPS.
Of course if you've done this already, dismiss this.

Do you play on a laptop or desktop?
If desktop, what do you use for a monitor? Had you changed anything about what you view the game through? If you play on an old monitor or something low frequency it might causing you trouble.
