I agree with this.

I especially love the new commerce section.

Question: Will all the commerce section be in roleplay?
Question 2: Could we also update the site to the latest version of Invision Power board while we're at it?

Yes Commerce will be inRP.

Last time I had a chat with Igiss about updating the board's software he said it would require a different host, and last time we tried a different host our little world collapsed.

I looked at the proposed structure and I have to say that the best thing in it, is the addition of sub-categories like in the commerce section which will make it easier to find exactly the topic you want.

I think doing something about the current hodge-podge is better than doing nothing. Looks reasonable to me.
