This idea has no sense. As Lunaphase said, bigger ships got better protection. Implementing this would result epic fail.

i don t think its possible to do anything but absolute damage anyway to ships.

a certain vulnerability to gasclouds would be fine for large ships - and actually does happen. - if disco capital ships ( civilian and military ) still had no shields - flying through a dangerous minefield or gaspockets would damage the subsystems severely.

but that takes us to the nasty problem of shaking capital ships without shields.

Flying a capital ship would become even more expensive... especially if it did percentage damage to your equipment as well.

I'm all for Bumping up the Light Fighter, Heavy fighter and possibly Very Heavy Fighters resistance to Radiation and mine damage, and making it a bit more hazardous for transports and maybe gunboats, but Cap ships should remain where they are as they are expected to have shielding and Radiation resistance plating.
