Really, why? Is there any need? It's such a waste of money and I don't see any logical reason as to why you have to pay to do those three things.

Because people changing names of their ships four times a day when they got in trouble would be really annoying in some cases. As a police player I can very well imagine situation when I see smuggler and he dock before I get him out. Without paying anything he can get rid of contraband, rename and then undock, saying "Hey, I´m not that smuggler you are after. Bye." and continue his trading. Hour later situation can repeat and he can repeat the solution (with moving character so he can go around the renaming cooldown). And then again...and again...and again...because it costs him nothing.
Of course he can do this even now, but it will cost him 2 million for first rename and 4 for every another, what prevents majority of people from doing this often.
Also, the fee is low so it´s not a problem unless you do renaming/moving ships really often. If you do, I wonder why.
