Yeah, they're generic guns mate, unless it has <Faction name> Cruiser pulse cannon, you should be fine...

Capital ship Pulse Cannons are not faction specific, every faction can get them.
So feel free to get a few on your destroyer. Poke around your guard system, you should find them. For a Bounty Hunter it would be Omega-56.
