When I read a new thread which is marked as unread it still shows as unread when I go to the main page.

To mark forum read open the forum view with all topics instead of just one recent topic displayed on the main page. It helps. Or use Mark all forums as read.

You see, there are cookies. You don't need to login each time you visit Discovery, right? So, cookies are working.

It's more difficult for the board to track each topic you view than to track each forum you open. So it tracks forums. I guess if two leading board systems (InvisionPower and V_Bulletin) are using this system, there's some important reason for it, maybe performance or stability issues for larger forums.

No, it depends only on cookies. If you have appropriate cookies stored on your PC, you get logged in automatically. And when you press "Log out" these cookies are cleared out.

It's not related to read forums, though read forums are also stored in cookies. Maybe that's one of the reasons why read topics are not tracked - to reduce cookie size.

To be completely accurate you are both right, the user has the option of selecting if they want the board to remember them when they visit which stores a cookie on their pc, no check mark, no cookie.

As for the read messages appearing as unread still, unfortunately we aren't the only board that has this problem, a few others I belong to suffer from the same thing. If it really bothers you all I can recommend at the moment is to click "set all messages to unread", or something like that, on the main board. I don't remember the exact wording of the link unfortunately :$
