Ok, Many of you guys have asked, so here is the results;

Nomad ships are unique space ships in Freelancer due to the fact that they do NOT use a .mat file. Instead, they use what is called a TXM file. I can still rip these appart, and am finishing my tests on them to see if retexture is possible, but there should be a definate answer here real soon.

From how things are going, I'd say that we are gonna be able to re-texture them, but I wont guarentee anyhting. Messin with .mats are one thing, but messing with TXM may be disasterous, so UI am doing it on a contained computer (So as not to mess up my install of FL.).

I am just reporting my findings, and will have a conclusion here soon.

Afaik, those txm textures are complete alpha channel textures with 8 Layers. They will be hard to handle for custom purposes. Tried to extract them, but wasn't successful.
