I have been doing some trade runs with my Golden Chrysanthemum Freighter into Bretonian space so i decided to take some bribes to make Bretonia green to me since that is how it should be - except when I take a bribe and then re-log everything resets. Is this normal? Is it because of my ID?

Yeah, you've got a -0.3 rephack for all of lawful Bretonia, which is enough for docking still. Check out the Draft table for a fairly accurate idea of the rest.
