I keep getting list server down in flserver's console. Is the server down? It's not popping up in the global list in game. This started happening last night.

No. The List Server isn't down. Here's what's happening: In your freelancer.ini file for your server, there is a couple of ines that looks like this:
;;; This line is commented out as this causes game lag for some players
;hostname = gun.fllistserver.com
To connect to the list server, you need to remove the ; that's in front of hostname = gun.fllistserver.com so it looks like this
hostname = gun.fllistserver.com
Once you do that, close either the flhook window or exit flserver, either works. When the server comes back up it will find and connect to the list server and send the game information to it.
If you have been registered on the discovery mod list it will still find you whether this is commented out or not. If you haven't been registered on the discovery list, your server still won't be on the list in the discovery mod, but it will be in vanilla as an incompatible build.
Also, if your server is registered on flserver.de your server will be found, if it is running even if it isn't connected to the list server as flserver.de continually checks all servers that are registered with it to verify operational status and to get the current number of users.
Nah, that wasn't it, it was already set in the file. I figured out what it was though. I brought up the process manager and it couldn't find any of the files for some reason. I reset our dedicated server Friday night and when it came back up, it couldn't find anything apparently, very strange. I ended up moving the install directory and launched it through the process manager, and it's working fine now.
