How are you calculating the profit per second? Because there are two very important factors here:
-What ship speed are you using
-What cargo quantity are you using
Because when FL Companion is at default settings it works out profit per second based on an average cruise speed of 280 m/s when in actual fact most transport ships have a cruise speed of 350 m/s.
With this issue appearing I recommend removing profit per second and changing it to profit per unit.
If we take your first example, neon to Kyushu I believe you are using a single unit to work out profit per second - that's good, However your profit per second is different to mine. My calculations are giving me a profit per second of $255 not your $219.
Just started the game and have been using that first trade route, only I fly the neon to planet Honshu. On Honshu I buy optronics and fly back to pennsylvania but sell it on that station above planet Erie before going to planet Erie and starting the route over.
I'm not quite sure how I got to this but I think when I clicked on "trade routes" for the neon, Honshu had a higher selling price than Kyushu. It may be a bit longer of a distance but I also think that the rice sells for less than the optronics do.
Can someone confirm this? Maybe a good edit/additon for a beginner's trade route.

While this thread is a few months old, i think its good to share mine aswell:
Route 1: Berrylium from Java Station in Tau 23 to Planet Stuttgart in Stuttgart. From there you take Blue Jillies to Freistadt in Omega 7. There you buy either Copper or Cobalt, and take this to Planet Kyushu in Kyushu. From there you take Food Rations to Java station.
I average about 20 - 25 mills per run on my Serenity (3600 Cargo)
Route 2: Niob Ore from Tau 23 to Planet New Berlin. From there Rheinbier to Freistadt Station. Mine silver ore in the field and take that to Narita in NT. From there, take Mining Machinery to Falkland in Tau 37.
I average somewhere between 50 - 60 mills per run in a Serenity (with still 3600 cargo ^^).
