Official faction perks - why?

Not at all, as said in the OP I am not against it.

I am just looking for answers to the why and so far all I get is "they are needed cuz official factions all dead!111!!!".

Are they really dead, and what do you base that on? My experience is rather the opposite, being in several official factions and mostly fighting other official faction players in-game.

I also disagree that "some unique changes are always a good thing" - they can be a good thing is more like my view. That, again, return us to the 'why?' - it's a good idea to identify the problem before administering a cure, wouldn't you agree?
