Carefully shooting some of the ships you are green with will reduce the level.
Or possibly the easier route is find missions belonging to factions you want to be less green with.
Take mission, then abort it.
Rep will drop.
If your Freelancer is now full you can /droprep so whatever is the flashing IFF drops hopefully leaving you FL IFF or no IFF at all.
What Tunicle said. Also shooting faction storage depots help to lower rep, but be careful with it to don´t lower it too much. There is not updated list of them unfortunately, little help is 4.86 guide for repping because some places are same. But some not.

I have started dropping the rep of 23 factions (because some more were added to the green list) but about halfway there I now have no IFF beacon atall, and when I try /droprep, it says "No affiliation".
How can I get the Freelancer IFF? I don't want to leave it as no affiliation, because no doubt another faction will tag my ship again at some point without my approval. Any advice? Thank you for the money by the way. After my brother also gave me 3 million it turns out I need every bit of it.
I take it your Freelancer reputation is in the green, but not flashing, correct?
If that is the case, about all you can do is find some Freelancer ships in space and shoot them until your reputation drops some, then take TWO Freelancer bribes in the same bar without leaving the bar. You will need to be careful that your reputation doesn't drop so much that you can't dock at Barrier Gate anymore. It'll need to drop to neutral, maybe not necessarily all the way to the middle, but somewhere around there. You may have to log off, or docking might be sufficient to update your rep, not sure exactly.
I'm also not sure exactly where to find Freelancer ships in space. There used to be some near the Sigma 19 > Sigma 17 Gate in Sigma 19, and there may be some near Barrier Gate, but I'm not sure. Someone else may have a better idea of where to find them.
Next, fly to Barrier Gate Station in Coronado. You'll need to get at least TWO Freelancer bribes. I know, I already said that, but it is very important. One bribe is not enough to get the IFF. Two should do the trick. Under no circumstances should you take one Freelancer bribe, then leave the bar. If you do that, you'll be unable to get another one without lowering your rep again.
To get two Freelancer bribes, do the following: Dock at Barrier Gate Station. Go to the bar. Check what bribe the bartender is offering, but even if it is the Freelancer bribe DO NOT TAKE IT YET. If it's the Freelancer bribe, great. If not, you'll have to log off and then log back on until the bartender IS offering the Freelancer bribe. But again, do not take it just yet.
Check all the other characters in the bar to see what bribes they are offering. If one of them is offering the Freelancer bribe, then you're set. Take the bribe. Then talk to the bartender again and take his Freelancer bribe. That should get you the IFF.
If no other character is offering the Freelancer bribe, but the bartender is, then what you do is switch to the equipment dealer. Then switch back to the bar. The bartender should still be offering the Freelancer bribe, but the other characters should have changed. Check the other characters. If the bartender and one other character are both offering the bribe, take both. If not, keep switching back and forth between the equipment dealer and bar until there are two Freelancer bribes.
Hopefully this should work for you. I apologize if any of this is old news to you, just trying to be thorough and correct. Also, someone please correct any mistakes I've made. I haven't tried this sort of thing under 4.87, so hopefully my information is not outdated. Cheers.

Thanks for being clear. Yes my freelancer is only just in the green. I have tried shooting the freelancer base itself alot of times but it didn't reduce the rep. I have looked around for freelancer ships too but haven't found any around there. I think that also there are no freelancer storage depots.
My main confusion at this point is why has my IFF set itself to no affiliation, about halfway through the multi-dropreps I was doing. It is annoying as it means droprep doesn't work anymore, and I had saved up enough money to drop the reps of all 27 green factions that stood in the way of my freelancer IFF.
I suppose the only way might be to do as you say and search around the Sigmas, which could mean several more hours of wandering around, after all the time it took me to find this space station. It has already been several days of effort and about 10 million spent which I didn't even have. At this point I feel like giving up really. The discovery rules system has really screwed me. All I wanted was to play as a freelancer, but another faction had to tag my ship without my permission or knowledge and basically cost me all this money and time.
Thanks for your help. It seems a little futile now, as I still haven't heard any reasons as to why this faction system makes any sense. NPCs being friendly with you, and players of the same faction being hostile. I don't get it.
Scias. You look like your having a little trouble understanding, which is more than understandable for newer players.
The IFF system is what you are treated on. If your ship displays an IFF that the Player faction is hostile to, then that's what you are treated on. In this case, it was LPI, who are at war with Rheinland. This is what you are treated on. They do not know the rest of your rep sheet, just as you don't know the rest of theirs, so they can only treat you on the IFF you display.
As for how that got set, you set that IFF yourself. Whether you realised you did it or not is another matter, but you will have set it by taking LPI missions, and killing their enemies (rogues and such). The faction did not set it without your permission nor understanding. Please understand that.
As for trying to set yourself as a Freelancer, it might be a good idea at this point to start a new character, and do a freelancer restart. This is not a hack, it is a system developed by the Dev and Admin teams to allow new players such as yourself to start with the reputation they want as quickly as possible. You are encouraged to carry this out when setting up a character.
Hopefully this helps you in getting started, I'll try to explain anything else if you need it.
I know now that the IFF is what I am treated on, as far as players are concerned. But when NPC members of their faction treat me in the polar opposite fashion, that's when I think the continuity breaks down. Especially on an RP server.
A good middle ground would be for the staff to set it up in such a way that you have the freelancer tag as soon as you start the game, regardless of what commands you know. Then at least new players would have a better chance of getting treated as they would in the original game. Let's face it, most new players would be expecting to play and enjoy the game as a Freelancer, given the name of the game.
Actually I spent the majority of the time working for the Xenos. But I must have done a couple of LPI missions when I first started to get me on my feet, and since then the IFF has been permanent. (The inconsistency here is that the Xenos treated me as a friendly despite my LPI tag)
I know I did not read up on all the possible commands and rules prior to starting this game. But in my opinion as long as a player conducts themselves in a respectable manner, they don't deserve to be screwed out of days worth of time and millions worth of money. Reading through every rule and studying what every command does is very time consuming, and a new player wouldn't even know what to look for in order to start off as they want to start off. So as I said above, having the Freelancer IFF set as a default on first login would solve alot of these issues. Also the fact that my IFF is now set to none, disabling my /droprep command, is something I was never told about despite already spending millions on it. But I might post more about this later.
I must say that I have received alot of kindness from other players since this has happened to me. The very person with whom I first had the unpleasant experience has donated 3 million to me, and my brother another 3 million, every penny of which I have needed so far and more. And through PM's I have received a generous offer of a sum of money should I decide to restart. I could sell everything and get my brother to hold my remaining money for me I suppose. Anyway I am honored by the amount of kindness shown by other players, they have gone above and beyond their responsibilities and in my opinion it is the staff which should really be offering this compensation, for creating such an ambiguous faction system.
