Main difference which it will cause - allowing setup of jack all trade freelancer tagged factions. No more differences behind it, because i doubt that mining ship will be able hunt down bounties. And when it will switch mineral extractors on guns, its will be equal to have 2 same but freel and miner ided ships.
So main question here - allow to exist omnipotent tagged freelancer factions or not.
Removing stuff is easy and doesn't take a lot of effort, and you're again taking the path of least resistance.
Make it a viable ID instead that would actually spark interest in competition in playing it. Within the scope of it being balanced, of course.

The spectrum of activity could easily be limited by what ores the FL ID would be given multipliers for, and the size of those multipliers.

the miner ID, as generic ID is fun, to be useful, you are obliged to think about it! nothing is simple, but interesting to do, you can mine as generric miner, but which ship must i have, there are several! in all case my advice is to read the mining guide and you make your choice! 1 freighter is not equal to another freighter

This. Miner ID is separate from Freelancer ID for the same reason Pirate ID is: balance. It's probably not desirable to have a universal mining ID with basically no rephacks.
The Miner ID fulfills its purpose just fine: as a sort of beginner ID until players make proper mining faction ships. And if they insist on being an independent miner, they can still do so with the current ID.
If there wasn't a miner ID then new players would be directed toward official mining factions sooner and due to their usually friendly nature that new player might become officially apart of something much sooner.
Plus they'd make bigger buck earlier too.
