When I had that problem, I moved the Freelancer and Discovery folders from the MyGames folder to the desktop, then started up the vanilla version. If the little window pops up about the video card, you'll be on the right track.
As flux already mentioned, moving the folders out of My Games should help. I'm on Windows 8 and I had to move the vanilla game out of Program Files (x86) to normal Program Files for it to work, although that might have been a completely different problem as to what you're having right now

That thread is current and is how you fix the common windows 10 issue that you're describing. The framework is only needed for the launcher if I'm not mistaken. The moving of save data is done to fix the crash on start, or more specifically a new game, as restart.fl works like cache data and loads up configs. This is why the launcher auto-deletes them and other save games.
I think that's how it works anyway.
Edit: Forgot to mention how its also related to when its set to read-only which is why moving it out of a non-restricted place can fix.
