Does base core 1 need affiliation and if yes, how it is done?

It will do, yes. And to do it it's pretty simple. For this example we'll set the base rep to the Liberty Navy.

First of all, take a character with +1.0 rep to the Liberty Navy and has the Liberty navy IFF showing (Flashing)
Second, dock it on the base and login
Then type

Code:
/base rep

The base should now have a Liberty Navy IFF.
