I have two transport trains that have the same full IFF, same ID and yet one has a neutral relationship and the other has a hostile relationship. The only difference is one is the Mastadon and one the Titanic.

Reputations are repacked based on IDs. IDs usually do not force positive reputations. They so lock some reputations to be "equal or less than" certain number which means you cannot achieve neutral reputation with ID's enemies.
In your case it is most likely that one ship has different rep due to missions/bribes/npc kills you have obtained.

One is CIVILIAN transport , other is LIBERTY transport .
Liberty ships are RP banned in areas that are hostile to house of Liberty , not sure are they also auto rep hostile by game mechanic , but to mention that in any case .
In that case , it is possible that , for example , when in Liberty ship , under Neutral ID , Liberty enemies will turn hostile because of ship origin is from , to them , hostile house .
NVM , probably not , just remembered that i flayed Mastodon , under OSC ID to Corsairs , which are hostile to Liberty , but they never turn hostile to me.
