I do missions with my Red Hessian cruiser on Heisenberg Research Station. The Job board lists missions for the Maquis. That means at least I have a reputation better than -3 and it should appear at least in the part with neutral factions. But even after doing some missions, nothing in my list.
One thing: as far as I remember just meeting a ship of a faction was enough to make the faction appear in my list. So far I haven't met a Maquis. OTOH, I never met a Gallic Brigand so far but they are visible in the list.
If you used one of the restarts, the template character used to set up the restart may have encountered a Brigand even if you never did; IIRC the restarts were all made off of an actual person flying around for the mapping setup, then simply cloned and edited for the reps and whatnot.
