Not doing it between game patches leads to the game crashing on launch. Freelancer caches save data for some reason, and if information was present in a previous file that is no longer there it decides to just die.
If you really want to play SinglePlayer, then start the game with Freelancer.exe (in EXE folder). It will run and you can save and load.
But the game will most likely have issues sooner or later, as Single Player aspect of the game has been pretty much ignored for years.
This is a MultiPlayer mod after all and the staff and developers have enough work with that.
Alternatively, you can circumvent the *.fl file deletion by copying the file to some other location or packing the file in the archive (zip, rar, 7z, whatever) as the launcher only deletes *.fl files. (Making the file read only will not work, as the launcher will refuse to continue.) Then starting the game through the launcher and quickly copying the save file back, before the game fully loads.
If you do that though, please do not use MultiPlayer. The launcher deletes the files for a reason.
But if you want to play MultiPlayer, then I strongly suggest you to just start playing it straight away. When you are online, the server does many things that change the gameplay. (the simplest example being you get credit rewards for shooting NPCs) This means if you are playing offline, you are learning different game, than when you are playing online.
In my opinion the best way to learn the game is to play it and actually explore it.
Since you are a returning player, check out the Returning Player section. You will get a nice initial kick to help you started.
If you need information, there are many online and offline tools that will help you out. Check the "Player Utilities" tab in the top menu bar on this page. Interactive Navmap and Mactan Network are the most important. Although beware, they may contain spoilers.
Then we have a chat on this forum, which has been mostly surpassed by an Official Discord Server.
You can also ask here on forum, mostly in "Help and Support" and "Discovery RP 24/7 General Discussions". Pay attention to the side bar, where you can see what others are talking about and learn many things about the current community state.
And of course you can ask people in the game. Most players with high rank and faction tags are knowledgeable and will answer your questions if you ask them nicely and tell them you are new.
