is it possible to add a required ship crew to capships? and a code to reduce their efficiency when you have less than the required crew with you. ( i mean - not in the cargo hold, but rather in the equipment slots )
so that a shield piercing hit has a chance to "kill" some ship crew units.
if the efficiency ( mobility and energy efficiency - taking out turrets would prolly carry it too far ) degraded by lucky direct hits - it would be possible to take out a cap ship without really destroying it. so far that its only able to retreat from combat anymore.
At the same time, the armor could be increased, so its more likely to take a huge dreadnaught out by making it immobile, instead of actually shooting it down.
idea from the tabletop game "BattleTech" where dropships have decent armor and like TONS of "internal structure" - ( similar to shields and armor in FL ) and a hit to the internal structure causes critical effects. but the chance to see the ship explode is rather small, its more likely that the ship is left to salvage or just to take over by marine crews. ( or has to wait for a friendly unit to repair , in that case - to resupply ship crew )

As Eypon has already pointed out, this has been discussed. Run a search, look for yourself. Everybody agreed it would be a great idea, however Igiss said it wouldn't be implemented. I seriously doubt anyone could add anything further to it that hasn't already been said.
