If I play the vanilla freelancer version?

Ok, it CTD's when starting a new game in vanilla.

Ah, I've heard about this happening before. Try going into the file containing your saves (My Documents\My Games\Freelancer\Accts\SinglePlayer) and deleting everything there. You'll lose any saved Single Player games you might have had, but it should allow you to start a new game.
