But I don't find a clear description which are the enemies of Rheinland or Liberty. I know the usual pirate factions are hostile. But what about the corporations of a house they are at war with? Are they hostile too? Same goes for other houses.
I'm expecting grounded answers. No speculations please.

Don't do this.
Due to official factions having their own IDs, they have their own diplomacy most of the time. And things will change even more as time goes by and perks are used.

Don't do this.
Due to official factions having their own IDs, they have their own diplomacy most of the time. And things will change even more as time goes by and perks are used.
Official faction diplomacy is generally reflective of the NPC faction.

I think later transport rule, in the same line, overriddes the "attack every ship".

Generally, that's going to include the houses that house is at war with, so in this case, Liberty, and all of their lawfuls and corporates. It can also include some special-case hostiles, including the unlawfuls of their own house, in this case Red Hessians, Bundschuh, etc., but it depends.
Also, yes, check the official faction (in this case BDM) or the government (in this case Rheinland Government) for their enemies, and act conservatively on that information. The info-card on the faction in-game will show their enemies and allies, but in a lot of cases the information is incomplete.
Solid answer would be e.g. BDM robbed SynthFoods IDed transports in New York earlier (quite often, let's add) and no sanctions for that were announced - it's legal per intelligence factions' ID rules. Of course "may attack" doesn't mean you can kill some transport on sight - like in generic pirate ID's case, it gives you general right to engage in piracy interaction, and shoot -if- your demand is refused (for example infamous "2 m or die!").
