The staff seems to have been hard at work smoothing over the oddities from the "Wild West" days of pre-2010 Discovery, so a lot of the things from the past wouldn't fly in today's server environment. One major example is that most factions with questionable or import origins were removed or altered to reflect a more unified Discovery canon, and new import factions are fairly well policed by the community. Another is the current push for the removal or integration of guard systems.
As a community we've become more focused on the continuity of the universe than we were before and I think that's a good thing overall. Non-Nomad aliens is just the next debate in what is or is not a part of official Discovery server and/or mod canon.
There's no debate. Besides the easter egg of Apes in Vanilla, there were no more instances of any different species in Freelancer. It was Humans vs. Humans vs. Nomads.

What about that faction based on the Apes of Primus that was allowed to exist? Or the Spore faction, where it was essentially people controlled by plants? They were allowed to exist

Actually it is somewhat true, except that even certain official factions don't exist in the canon universe. Players can roleplay whatever and it's for the most part all inrp, but unless actual infocards, bases or npc's are added it isn't really considered canon lore.
A few examples would be how groups like VR, Reavers and more recently AFC are all player groups partially or mostly based off of the freelancer ID, but have never been mentioned in any infocards. Likewise if a person makes a faction of apepeople, unless it's actually added to infocards it isn't considered canon. There was also the (etherium?) faction made awhile back that was some new type of alien that ended up dying out. While people did RP with them and they obviously did their own RP, it would be a bit silly to really add infocards bases and such for them.
[align=justify]I think people here are overusing term "another alien species" entities for things that are not really alien but entirely human creation. Topic of hybrids, with out current technology and not only animal-animal but also most likely human-animal mixes, is making United Nations and governments pretty concerned - to the point of entirely forbidding such experiments (like State of Oklahoma did). That is status for 21st Century.
Now imagine what kind of technology is available in 30th Century, which is +800 years and given humanity is a specific case of seeking for knowledge. No one can say that there will not be even one man or entire organization playing Dr Moreau and creating abdominations - to the point several of these creations would gain conciousness and ask themselves "do I have a soul?"
HOWEVER, in case of Cody (and I believe in case of Bret's AB Project - correct me if I'm wrong!) we have yet another, possible in theoretical medicine BUT not yet achievable: moving conciousness into another body - no matter if it is a cold lifeless machine or customly-designed shell made of flesh and bones (and fur).
To the crux of the matter. After learning from different mistakes, I have realized such a character would not and should not give its difference right away, making it a full sense in world of extreme prejusdice and racism - so now Cody hides that little fact, being completely understandable.
