To be totally honest, I think this "wuh people won't commit their special snowflake ship" is pretty moot. The people who wouldn't do that are already the ones who run from fights and avoid interaction. Speaking as a faction leader, the [HF] would absolutely not be afraid to commit this thing and break faces with it, even if it did go down.
I actually shelled out 3 billion for CR's flagship and going to shell out an additional 3 bil for various weapons. Also i already pay 10m per death due to JD ammo. Which wouldnt be a problem if it was 20m too.

Unfortunately not every faction is such a paragon of fair play as HF.

Instead of imposing loss of items penalities, you can simply make it so that flagships have a longer 'respawn' time - compared to the normal 2 hour pvp death rule. (or 4 hours, whatever it is. )
I think there should be a stronger and more dangerous flagship vessel for factions, just to make things interesting.
And how do you balance these flagships? I can see already how people start complaining about their RP being more sophisticated thus deserving a better flagship.
