It's actually very simple, once you figure it out you will be in a /facepalm moment. That's all I'm saying.
I'm not that good of a shot with weapons, missiles are an extremely effective way of getting kills as i'm good with them.
But I agree there getting a little out of hand, although in real life if a missile hit your ship you wouldn't be living to complain, it would rip through your hull and obliterate your ship long before you get a comm out saying "Damn missile spammers!"
However, I think they should be instant kill to NPCs. The other day I was in my Nova and rep fixing by doing missions. I hit a Dragon (which has 3400 hull points) with three cannonballs at seperate times and it ALMOST died but didn't. The cannonball does more than double it's hull health in damage, why doesn't it show in the NPCs? And by the time i've turned the NPC has restored all of it's hp and when I hit it with ANOTHER cannonball it still doesn't die!
The accuracy has increased i've also noticed, but thats already been mentioned here.
Bombers shouldn't have missiles, there built for capital ship destruction and vulnerable to fighters, it should be shown on the game as that. Instead bombers can kill the fighters easily, just take the shield down and an SNAC in the face and he's outta here.
I think the gun slots on the bombers should be reduced, i actually have double missiles on my bombers so i don't make this suggestion lightly. Gun holds should be decreased from 4 to 2, or from 5 to 3 for the BH bomber. I recently bought Tom Clancy's H.A.W.X and it's a brilliant game. On missions where you have to defend bombers they have no guns at all and if we leave them they are screwed. It shouldn't be this drastic, but it should be close to it.

I'd object against decreasing the number of gun slots on bombers.
First of all, the bomber actually *does* need it's shieldbusters too for anti-cap, as they are a vital part of multiple bomber vs. cap tactics.
Make them "Gun Only" slots, I have no quarrel there. But frankly, bombers aren't that good against fighters anyways.

Instead of gun only, what about just switching them to Class 5 Turrets? They're almost all the same as their faction's Class 9 guns, so in that respect it wouldn't decrease their fire power much. They would just be missile- and codeless. Or leave some gun slots for the heavier, slow turning bombers to make up for the slow turning part, thus making missiles less useful for them, yes?
class 5s would work, although it would be nice to have class 5 deb turrets (these don't exist at the moment, right?)
Or maybe even go for class 6 turrets. they're all non-existant and lonely.
The only-turret solution seems allright to me. If you make 5class debilitator turrets.
6 class turrets might be bomber only. Some kind of efficient shieldbusters, maybe slower than ordinary ones with higher damage - made for finishing off cap shields. Maybe even ignoring shield type like codenames.
