If I am not much mistaken, X3: The Terran Conflict saw a massive overhaul to the control scheme and interface. This is the one I bought, for that very reason, and I haven't had too much trouble figuring things out.

Of course, it takes the short side of forever to actually do anything, so I would recommend finding yourself a few cheats/mods/trainers.;)
