Take some ques from battlestar. Their fighters launched out of individual tubes that came out of the sides of the ship.
In freelancer, when you dock or undock from a battleship, it's done through a single small airlock, not a huge runway in a tube. The concept doesnt fit with what 'vanilla' freelancer already portrays.
Rather than tubes, just put a number of 'airlocks' - like what battleships currently have - along the sides of the ship. A dozen on each side, for quick launching of fighters.
it'd look more like it belonged in FL than the runway tubes do.
