To address this point primarily, the Separatists are not simply angry, disgruntled pirates, they're a rogue Navy battlegroup with the same weapons and training as the Navy. The major disparagment is numbers wise the Navy has the fall back of multiple other fleets to rely if necessary, while the Separatists don't. While you could claim the Separatists ships are older, so is a number of Liberty's non replacement fleets.
The Legion is more or less near the same category. Ex-Navy personnel with the training, but home grown weapons and tools for the job opposed to using the same weapons and ships. However weapons made from the need for survival, with similar combat effectiveness limited by a mindless bureaucracy failing to wield that weapon. In raw material terms, Concord V Seps/HF isn't much of a lack of material as much as it is a numbers game. Concord can take a few swings on the chin and receive replacement ships in the blink of an eye, Separatists/HF have to preserve as many forces as they can because they don't have the reserves to pull from.
