For now, the Navy doesn't know he's infested, just my Dreadnought's crew, but they are out of the picture right now.. and wont be in contact with the navy for awhile, so until they fix their problems, the navy won't be finding out, hopefully giving him enough time to successfully complete his goals in Liberty.
So yeah, it probably is best to keep the Navy ID for now, maybe later if I keep the character alive and develop him further I could think of joining the Wilde... who knows though.
