Well, just because a certain NPC faction is neutral to you doesn't mean the players will be. I'll let you know right now, if you buy a Trader ID and a Transport from Manhattan right when you start, the FA will be neutral to you, but the AFA will still pirate you each and every time we see you in Kusari, and I'm sure that's the same for the Outcasts that see you in the Taus and Sigma-13, and the Corsairs that see you in Bretonia and the Omegas.
If that wasn't what you were talking about, and you were talking about making deals with the particular factions for safe passage, support, etc, then you might want to talk with those factions about the members of their group that are pirating you. The factions should reprimand them if they are part of the Faction, or talk to them ingame if they aren't. However, might want to know that if you make a deal with a pirate, then there is no one who can help you if he breaks that deal. Just a warning. ;)
