Yes, Cannon implimented a patch recently that prevents certain ships from being purchased without the correct ID. You can Indeed use the BWT with a Freelancer ID so this is just a bug.

I had the same problem with the Nomad Morph, your best bet is to simply <strike>pester</strike> PM Cannon about it. Take some screenshots of the problem and send them to him.
