The ID will set all your reps to neutral (except nomads and a few more).

Not true at all. ID Repninja system only fixes those factions which should be hostile to the ID you're carrying (In case of Zoner ID, none of the regular factions), while leaving the ones which should be neutral or friendly untouched, so you'll have to fix those yourself.

But on a more On-Topic note:

1. /restart Rheinland
   
2. Fly to Freeport 2, Bering System
   
3. Take a Liberty Rogue Bribe
   

This will put your rep to neutral with every non-guard faction except for Xenos. To get Xenos neutral as well, without ruining your whole repsheet:

4. Fly to Sheffield Station, Manchester System
   
5. Shoot the BHG Depots next to the station
   
6. Repeat until your Xeno rep is -0.45 or above
   
7. Fly to Barrier Gate station
   
8. Take a single BHG Bribe
   

This way you'll have every non-guard faction in neutral/friendly range.

Although, getting the Guard factions neutral as well is also possible, but takes a lot of time, money and a more or less exact combination of bribes depending on your rep. I don't know the exact way, neither I ever bothered trying it out or asking someone, because I consider it rather useless... But there sure are people who can help you if you're aiming for such rep.
