The Nomads were created, yes, and they're more versatile than humanity, biologically speaking. But they've evolved to a point where their minds went beyond what their original intended purpose were. This is why I personally think the DK suspended them and left.
Secondly, the Nomads weren't trying to destroy humanity. Not by a long shot. That's Order propaganda designed to make people hate the Nomads.

The Nomad's plan in Freelancer was engineered to avoid any violence or death, if possible. The Order's way of returning this was to kill hundreds of thousands of Nomads, without question or mercy.
