from the first screen shot, it is a much better improvement. however, you have a long way to go. while the general shape of the ship is now set, your model grievously lacks details. trimmings, windows sections, docking areas, turret mounts, bridge, utility tools?
the way I see it, a generalized rule of thumb to space ships in freelancer is something like this:
1. fighters have nose, cockpit, body + wings, engine.
2. freighters/caps have nose, bridge, loads of logical turret mounts, entire rear section devoted to engines, mid section for general purpose (docking, turrets, main living area so to speak).
as Linkus put it, it pretty much is a syrup less pancake waiting for some much needed 3d love. Also, I hope that you are not modelling in Milkshape, because if so, not only are you going to cause me to have a meltdown, you are seriously limiting yourself as well. Milkshape is horrible for modelling, use it at most for exporting/importing stuff. in the screen shot where you put the model next to the RH BS, you can see for yourself the model is in dire need of details.
So like I said, you have a long way to go for now.
EDIT: also, dont forget that the ship should have a purpose. what role does it fulfil? is it a super transport? is it a troop transport (if so, the model would require rebuilding since its not practical in its current shape and form) is it meant to be a carrier of some sort (again, would recommend a rebuild with that in mind).
remember, google space ship designs, get inspired. there are more than enough resources online for you to draw inspiration from to build your models.
I've added a few more visual effects to the Hephestus, such as bracing on important parts, a lot more windows, and extended the split-nose to just short of the narrowing part in the deck.
As for a purpose, I didn't really design it for anything in particular, however now I consider it a Planetary Assault Carrier, capable of gliding through the atmosphere of most planets, bombarding land-defences with turret fire and then launching fighters and landing craft from the pad on top to finish off anything too small or important enough to survive the shelling.
Should the Hephestus ever need to land on a planet, the top-side turrets are more than capable of defending the craft from any landing parties, and the flat deck allows crewmen to get topside and defend the ship personally.
EDIT: Yes, I realise that there's a bit of the deck railing missing. I've fixed it now, but don't feel it warrants updating the picture.

One thing I recommend is removing the docking bay and adding some more vertical depth to the main hull again. Don't just expand the size of the hull, add more parts to it. See how the Rheinland ship has a main body, a sort of neck piece, and a 'head?' All of the parts are somewhat dense, and given windows and different pieces to show purpose.
Mainly around the flat areas on the top and bottom sides of the ship where it is very bare, make it thicker with multiple decks and added pieces, don't go overboard but don't leave it very plain.
The "windows" are bothering me a lot. As I can see, it looks like trim lines running across the ship. Also, I will like to see portholes, a 'better' bridge, an engine, lots of DETAILS!
