There's nothing to stop you using the zoner ID at all. It's just some players won't want to see yet another faction of zoner traders. That's their opinion though and shouldn't be cause for you not using it. I can't really think what other ID is applicable though. You could consider the Junkers ID. It's an autonomous organisation not bound to any house. It gives you a certain leeway in how you can behave too. Rp wise, there's no reason your faction couldnt be a remote splinter group of the Junkers, separated from the main faction for so long as to have become a stand alone division. Could be worth you considering

Atlantan empire, atlantan empire military force.... isn't that the same thing? if you're the equivalent of the merchant navy for the AEMF, why not merge both groups?
how many people do you have in your empire?

What are your relations with the Xenos? Rogues? Outcasts?
DSE ID and the concept of an empire isn't really part of freelancer lore. It's like a GMG miner woke up one day and decided to call himself an emperor.

if AEMF is part of AE, just group the two together under AE - otherwise you paint a big sign on your head 'hello, i'm a slow-moving transport'.
Setting up factions is a learning process. I've started more factions than i've joined, and my first attempt was four pages of history, with images, links, diplomacy stances, ships and gun restrictions, rankings, etc. Fell flat on it's face because it didn't gel with what was already there.
A more recent attempt had minimal forum presence - think it was one post - but had easily understandable RP, and fitted in nicely with the rest of the server. So much so, that we had 12 recruits in as many days.
the atlantan part needs explaining. Atlantis is a mythical island nation of wisebeards that sunk in the ocean. How does this legend fit with disco?
The empire part needs explaining. Who is the emperor?

The Atlantian Empire is Old but is the roots of the AEMF.
AEMF is a dedicated MIlitary Force with trading and all but AE is Dedicated non MIlitary so Basicly its almost like LPI and LN or DSE and LN get the point
AE does everything AEMF dosnt. AEMF does everything AE dosnt

i'd start with the history - if it doesnt fit with disco it will get shot down fast, because it breaks the fourth wall, and interrupts the suspension of disbelief in a manner similar to the 14-yr-old catgirl high admirals we had floating around liberty a while back.
there's no point doing ANY work on this faction before you consider the back story. the history:
* fit in with established disco lore - i.e. no magical powers, no trent coming back to life
* gives DIRECTION to the faction, tells the members what to do on a day to day basis. For example, planetform - they terraform planets, so they need to ship the supplys to cali minor, harris, etc.
