One of the reasons is the other servers. They might be, atm, using those ships. Who knows. Can't really cut the lawn from under their feet right?
Anyhow, the phoom ships are mostly models that don't fit well in the FL universe anyway. I believe that we should leave them as is... for the time being. Until we find something worthy of replacement that is
A larger diversity of ships for civilians would be great. Give them a new face and make another company like Renzu that produces them. Keep them Sirius (or Gallia) civilian and it will be cool.

Make them *hard* to get, as in out of the way places and hard to get to.
Stations where you can buy them should not be hostile, but there should be 'automated' defenses around those stations that ARE hostile to non-phantom players, making it more difficult to get them.
You could use the story that although the Stations have been abandoned, the external automated defenses still function.
It used to be the case that you could temporarily 'knock out' some defense structures, only to have them 'auto repair' and come back on-line again after a few seconds.

The phantoms are no more and with good reason. The several ideas for new Phantoms seem to have nothing in common with them except the name and they want the phantom stuff.
Im just gonna go ahead and stick my neck out there and say the Phantom IFF, bases, ships, and tech should become the AI/Robots NPC "Guard" faction. They should have been to begin with, since it seems thats atleast partly the idea they had when creating thier bases.
Should also be semi-open use, meaning you would need to have/get an AI ID to ninja your "Guard" reputation to even land on those bases. Yes they should be hostile to Nomads and most human factions.
This would allow the AI ID to remain somewhat generic while the "Guards" are the NPC faction, similar to how the Nomad trial ID system works. Only this would be a little more open and not requiring to join an official player faction to RP as a "Guard" and use thier ships/tech. The restrictions on the ID itself could be worded as such to prevent any possible abuse.
They should be the 3rd major "race" in Freelancer, quite simply.
All thier bases are populated by Robots are they not?
EDIT: As a side note, I and a few friends were flying the Slipstream, Ravensclaw, and Huntress as "AI Guard" ships for over a year before those ships were even turned into "Phantom" ships.
I have to agree to a sense that the phantoms are almost no longer needed in such within the game. Their bases I agree to a sense of 'Being abandoned'. Tech wise, wouldn't be that hard to distribute their smaller craft back into the mainstream. The cruiser may look Star Trekkieish, but I'm sure with a few changes it could be repurposed into something somewhere. *Points to trololol comment*
