The toxic waste leg is legal if you use ALG ID. Bringing anything back at all (scientists or containers or anything) is always illegal. Article 3, section 3 or Rheinland law: "Rheinland declares a trade embargo against Liberty. No traders are to pass the Libertonian borders when coming from Rheinland" with some itemized exceptions, of which ALG has none. ALG can only come back empty. You could use one of the IDs that do have exceptions, like Ageira, but then break the Liberty export laws if you carry anything in the other direction.

In order to earn the most, you need to travel to all available stations. Doing this will allow you to have price ranges of the items, how much they're worth, and allow you to find the best locations for a number of commodities. You don't need a large cargo bay to getting enough. Having a Camara or a ship with larger, a easy 5 milllion rounded, for Nobium Ore from Leeds to the Colorado System. Travel is key in Discovery Mod. There isn't one method to earn credits fast, but not all methods may be what you want. Some missions require gunboats/gunships-battleships to really get the credits from high level missions. Trading is best, but it takes time to travel from the point of the cargo's origin to the high payout drop-off. As I said before, travel helps out. You can take missions, then after completing them, you can take the cargo to various systems with large pay-outs.

There is good money to be made but you it requires a specific setup to avoid breaking export restrictions. Specifically the Bretonia laws only allow BOWEX and Gateway to export ores through the Taus, and Kusari prohibits BOWEX from entering their space, so basically you have to use Gateway ID if you plan to carry the gold to New Tokyo via Tau-31/Tau-29. GRN and BOWEX will both pirate you there.
As an alternative, there are no export restrictions through the independent systems, so you could take the gold to New Tokyo via Liberty space. Its a slightly longer route and it opens you to more piracy but it gets you the option of using GMG ID on the ship, which has very good neutrality.
Of course, if you are willing to fly into Liberty you could also just take Niobium from Leeds to Colorado. Then you can buy something else in Liberty to take back to Okinawa. Gate and Tradelane Parts from Pueblo to Okinawa is good money, but Ageira will try to pirate you if they see it. Neon is another option. Helium from penn is another option.

Human cargo carried by non-libertonian corporations is one of the exceptions.
Trading in Gallia with a Gallic corporation ID is always profitable. No pirates to speak of and the police will mostly leave you alone. Plus the trade routes rake in the cash.
