Technicaly an EM pulse shouldn't do much damage (if any) to all cap-ships ships, stations, etc because they'd all be shielded to prevent damage from solar flares.
Solar flares (in RL) are the biggest cause of satiellite disruption or damage along with micro-metorites. The crater in America (can't remember where it is, or what it's called :( ) could have been made by a really big lump of rock, or (if it was moving fast enough) a grain of sand.
So I don't see why anyone will complain about EMP-proof shields or EMP-proof comms.
Another point is that company (kishiro) is not going to be stupid enough to put alot of whatever highly dangerous cargo it is onto 1 heavily armed ship.
It's much safer (and alot cheaper and easier to cover-up) to move very small amounts of whatever it is in a small poorly armed / unarmed ship.

it's simple, I think we watch 2 many SF movies, the story going matters, not facts, that's why it's fiction... at least I think...

If the stars should appear one night in a thousand years, how would men believe and adore and preserve for many generations the remembrance of the city of God? - from 'Nightfall' by I. Asimov The Outcasts consider Siniestre Nube a sacred place for several reasons. Early explorers discovered a jumphole within the depths of the cloud that leads to a strange world of ringed stars and strange craft. All ships in the burrial ground are placed facing that hole to honor the Alien Spirits. - An Outcast rumor
"What the f**k was that."
Stone yelled. The bridge was a mass of smoke and frying circuits. Cascading showers
of sparks fell from behind panels in the ceiling.
"Damage control report NOW."
"Sir, large incoming EMP burst has taken engines and weapons offline. Shields are
holding though down to thirty seven percent."
"Get this bird back online as soon as possible. There were multiple unknown bogeys
on scanner before, I want to know what we are up against."
The captain sat down. The screens continued to show...... WELCOME TO HELL.....
Jenson spoke.
"Sir, scanners just came back. All I can make out is numerous ships dead in the water,
they were all alot closer than we were. Some seem to be pinging Blood Dragon idents."
"Holy Mary, what is happening. Where is our back up. this is quickly going to hell in a hand cart."
"Sir long range is still down, can't get beyond the system."
Stone was stunned, Blood Dragons .... What was that all about.
"Ok helm, as soon as we have manouvering capapilities... Back us out of here.
Get to Holman ASAP. I want this ship up and running, seen as we are on our own here."
"There are life signs on the Akki now sir"
"Nothing we can do about that son. Every man for himself."
The Beretta moved slowly away on impulse.......

Seeing as the Chimeara, Fuchs, and all the fighters were whithin 1k of the Jensei they would be heavily damaged, and the Chimeara's shields hadbeen taken off-line by Phantom torpedos.
*IC again*
Captain Soren: Status?
Lieutenant Fleischer: We have all remaining guns operational. But they are on the opposite side than the Jensei. We have manuvering thrusters but no engines. We have recovered all the damaged AW and Blood Dragon fighters and they are being repaired in the docking bay now. We have 1 Aw and 4 Blood Dragon fighters operational outside on the opposite side from the Jensei to avoid any weapons it might turn upon them.
Captain Soren: What about out-system comms?
Lieutenant Fleischer: Still not working sir. Our mechanics are knee deep in melted wiring try to get it working.
Captain Soren: Very well continue on.

Captain Khazrei: We are entering Kyushu sir. On-route to Kishiro's main base.
Lord Captain Dab: The undercover Blood Dragons have taken out their sensors, use the oppertunity I want us docked with that station. Have Xizer and Keiranmeet me at the docking hatch.
Captain Khazrei: Yes sir.
LC Dab with his bodyguards to his right and left barged through the door to the Kishiro main meeting room.
LC Dab: You people better give me a good reason not to shoot you right now.
*OOC; Kane you might wanna take the position of the head of Kishiro for this part.*
The head of the board of Kirshiro looked up when Dab and his guards entered. "I suppose your here because of the Jinsei-Akki. Unfortunetly, you've made two mistakes coming here, 'Lord Captain' Dab.
Number 1, you have come into our personal base. This is a problem in and of itself, but i'm prepared to ignore it for now.
Number 2, you have tried to deal with the Jinsei-Akki yourselfs. This is perhaps your greatest mistake as of yet. You should have waited for Kirshiro to take care of it, but now this whole mess has blow up like a supernova mine!
You probobly don't know the whole story, so let me tell you what we were doing on the Jinsei-Akki. It's purpose was two-fold; To stress-test the first AI and finish a secret weapons project. From the reports before the EMP knocked out communications, the AI has gone Rampent. Or, to put in terms you would understand, insane. As for the project..."
He shrugged. "It would appear a containment breach set loose a rather nasty batch of special nano bots. Specificly, the ones we were testing on the Jinsei-Akki was called 'Toorima' or Phantom Killer. The nano bot is designed to take either two paths, chosen at random; to either liquify human organs, or to take executive control of the nervious system and replicate. To replicated, it took the building blocks from the stomach of the host, digested, and built more of itself. Basicly, they made zombies. The second one still had bugs, and thus went into what was an isolated environment for further tests and modifications."
He gave an ironic smile, seeing the horrified faces of Dab and his body guards. "Oh, we didn't make this ourselfs... It was a commission from the Liberty Government. It never ceases to amaze me how good we humans can get at killing ourselfs."

The Phantom marine team abord the ship was having problems of its own. A few unarmed scientists were all they found so far. But the automated defences were another matter.
"Virus, this is sargent Hicks... One of ours just got torn to peices by a gattling gun. The thing was loaded with AP rounds, and it tore through our armor like tissue paper. Rick has about 50 holes the size of my fist in 'em! We got it, but if the whole ship has auto-turrets like that, i'm not sure what we can do. And whatever these guys were doing was bad. Real bad. I swear, not 2 minuts ago we tagged a god d*mn zombie! The guy was eating another scientist and looked like he got mauled up with a shotgun. Oh, good news is that the Flechette guns work fine." He smiled a grim smile. "Zombie got turned into ground beef."

Silently, a ship had moved in to Tau 31. The Battlestar decloaked a ways from the rest of the fight, keeping it out of range for the other ships. A tight lazer burst transmission went from it to Virus' ship.
"This is DarkStar. Taking the whole ship with us is impossible. We would never get out alive. Find the AI in the bridge and specs for whatever secret projects they had, then bug out. We'll have gotten what we came for then. The Golden Warriors from Crete, and the Slashers from Malta will be there to assist shortly. Oh, and try not to get killed. I would be very upset if you died."

The Jinsei-Akki itself was doing nothing more then sitting there. The signal, "Welcome to Hell," was starting to receed from it, and ships were rebooting their reactors and computers as fast as possible. Holmen was the first to get another update out.

Xizer literally lifted the head of Kishiro from his chair and slammed him into the wall. A burst of air came out of his mouth from the contact. Xizer quickly put his hands around his throat. On his face was not the normal mask of emotionless blandness, but one of of complete anger. One of the other board members tried to stand but Keiran ubruptly shoved him back in his seat.
Xizer: Give me some reason why I shouldn't kill you right now!
Lord Captain Dab: Let him down Xizer.
Dab walked up the the head of the board now stting on the floor gasping for breath.
Dab: You can do 2 things right now. Either tell us what we want to know or refuse and I'll let Xizer go back to strangling you. Then your beloved company will be destroyed.
Dab: First you will tell us who in Liberty Naval Forces made this new biological weapon, then you will tell us how to stop the Jensei-akk, And you will also cease production of any form of this weapon immediately.
********************************
Captain Soren: Commander how much longer until you reach the bridge?
Commander Diszek: We are almost to the bridge now. Approximately 20 minutes until we get there and another 5 to either try to shut it down... Or blow it up.
The board chairman looked up at Dab. "I'm not sure what you hope to accomplish... If you really want to know, it was the Liberty Army, probobly to use against Rhinland in their recent conflict. As for stopping the Jinsei-Akki..." He smiled. "There is a cure. We wouldn't make something this deadly without a counter agent. However, only we can use it. So, if you really want to stop it, your going to have to get a team of our own onto that ship so we can start replicating the antidote and destroy the Toorima." He stood and brushed himself off. "Now, you have two choices; you can either help us stop this mess, or you can continue to try and stop it yourself and most likely wind up dying. You decide."

From DarkStar's flagship, another tight-beam lazer transmission was sent to Virus. "More good news, the Devastator has signaled they are ready to move in. You'll get more help in dealing with these fools who stand in our way." He smiled. "We shall be victorious this day, and then nothing can stop us."

The bar was quiet, the bartender gently scrubed the counter, everyone else was running around, or leaving as fast as they possible could to get away from the strange events going on outside.
The only patron left was a young women, she sat quietly in the corner with her laptop open.
" Yes doctor, you where correct in what the Kusari are up to, they found a way manipulate it, but it doesn't look like they can control it. "
She paused there was muffled sounds coming from her ear piece...
" I understand, yes I have all the data that occured so far, From the Asgard warriors, phantoms, blooddragons and the other participants, yes.......yes ill send it to you right away "
She punched in information and sent the Files to a Relay in Hamburg.
" With Doctor Kazzicks on Anchorages sea floor, maybe we can youse this to our advantage,...... understood, ill keep track of the events unfolding here and see what else I can find. "
She sipped her side winder fang, and punched up the Communication relays in the ships outside the station.
These encryptions are fairly basic, hope they don't mind if I listen in on there conversations
She brought up communication bandwiths for the phantoms, Asgards and Blood dragons.
" Lets see how things fair......"
She began recording.....
