Yup, I wasnt able to find any major differences between the VHF and the bomber... Exept for the 2 fins near the upper one on the bomber are a bit bigger. Maybe one or two additional engines?

While I do think a few changes would be awesome, I don't think it's necessary. Unless there are some really major changes to the bomber, I doubt anyone would be able to tell the difference by just looking at it on the screen
Again, you need to scan for the ID before you even do engage. That kinda eliminates the "unfairness" of this.
Besides, you can't tell what ship is what ship on long range scanners(chat box) anyways.

You don't need to scan for ID if the enemy shoots first, though. Plus, the mod does go to other servers, which may have different rules for engaging (they may or may not have Coalition, but that isn't important in this instance.).
I think making it bulkier might help. Maybe changing the angle of the wings could aid in differentiation too?
EDIT: Oh, I've an idea... maybe making the engine pods on the side of the VHF smaller and attaching them directly to the body, instead of on arms? Reasoning for the bigger engines on the bomber would be that the engines on the fuselage had to be replaced with weaker engines to create room for an internal power supply capable of firing Supernovas.
