I always had an idea to reuse some (vanillia) empty systems with content from the systems being cut out. However, the catch would be ability to populate vanillia Sirius not only with bases, but also with new planets from the removed systems. Why this idea? I always found vanillia systems quite empty and it hit me even more, when I visited Gallia recently.
As for the bases themselves, they would retain their Guard status by having respectable IFF, such as in case of Zoner Guard base in Baffin.

There was actually some serious discussions between Alley and the once active and official PLR Rogue Guard faction on this subject given that Cassini, the Rogue guard system is scheduled for deletion once the guard systems all go poof. Some of the assets from Cassini, the important and viable stations and such as well as part of the nebula were going to be moved into Galileo. It's "Reconstruction" would be explained as Orbital drift, (or whatever the term is for when a solar system moves after years and years into another systems area) This idea could in fact be used as the base for all other system changes should a system be removed that is relatively close to another that is staying.
Not sure if this is something that could work for what you are asking, but it's something that I know makes a fair bit of sense.
I'm actually pointing out addition of planets, not bases, since the latter is already present. Vanillia systems are quite empty when it comes to planets and moons.

'Assets' doesn't refer solely to bases.
Wait, it means there might be new planets in Kyushu or Stuttgart? ALL MY YES.
