Handsome Jack from Borderlands comes to mind. He's the villain from the player's perspective in such a brilliant way, but in reality all he's doing is trying to bring civilisation to a lawless, backstabbing bandit planet before delving into a personal grudge.
That. He's hilariously devious.
Another cunning animated show villain has to be Toffee from Star vs The Forces of Evil. I really can't think of much villains, the Combine come to thought, or the Legion - Caesar - from Fallout New Vegas.
I'm surprised no one has said Darth Vader yet. I mean, when he walked onto set of Rogue One, the entire room went quite because of how iconic and menacing he is. The director straight out said that the most intimidating moment of his life was trying to tell Darth Vader what he was doing wrong for the shots.
Aside from that, if you're looking for a villain that everyone hated, Kai Leng or Scar.
He acts like your friend in the beginning all the while playing you like a chump. In the end he's revealed to be Andrew Ryan's rival, Fontaine who was thought to be dead. Fontaine after the reveal turns on you, tries to murder you and takes control of Rapture. He's one of the most sinister types of evil out there, the one with a friendly 'voice' yet in the end backstabs you without nary a thought.
