there are lots of human characters who peacefull co-operate with the nomads wittingly. The cannon for the Nomads is that they are the caretakers of the Daam k'Vosh's design for Sirius. Perhaps one group of nomads factor humanity into their design?
Not every human needs to respect or know that, of course. You can still shoot the peacekeepers.

The problem that the Nomads have with humanity is twofold: Firstly, they stole of the Daam K'Vosh when they discovered and opened Valhalla One. Secondly, and a direct consequence of the first, humanity is able to combat the Nomads, something that any other animal in Sirius cannot. If humanity would simply be living without the means to combat the Nomads, like during the middle ages on Earth, the Nomads would not care about them, just as the Nomads do not care about the animals they encounter on other planets.
This is the crux of the conflict. Therefore, the Nomads cannot factor humanity into the design of the Daam K'Vosh, as Tanith proposed.

And I'm saying they don't have to. It's been hundreds of years since they stole of the Daam K'Vosh in 1 AS. Is the debt not repaid by now?
Why can a faction not say, "We are tired of war. It's been millions of years since it started - we have long forgotten who we are."
"We need to remember, and avoid the events of the past."
Humans came to the Sirius Sector from a time where the war had gotten so old, as to make them forget who started it.
I doubt they desire a repeat here.

Also, it's a formal group, but not a true faction, either official or unofficial.
This is because, once integrated, they want to be able to join other, true factions.
My character Kerry, for example, still has the hopes of his host - hopes of joining the Liberty Navy. He'll attempt that once his people are settled somewhere on a nice as-of-yet-uninhabited planet.
While I'm too inexperienced with Nomads to weigh in correctly on the factions premise (It doesn't sound quite right IMHO). I can weigh in on these parts I made bold you will find a "faction" cannot have allies or even diplomacy if its not a proper faction. Which relates to your other note of members joining other factions due to note being able to have differing diplomacy from the faction you are in it is basically one faction per character. The only way around this would be SRP but I don't see you being able to get a whole group SRP to be able to potentially have characters in the same "nomad group" while also part of say the armed forces of Gallia and Liberty.

The Nomad war was 20 years ago and for all intents and purposes humanity has continued to unbashedly hunt and exploit whatever remains of Nomads ever since (Order, Core, the House Intel groups conducting alien research etc).
We are still part of the hive-mind - that is, our own separate hive mind from that of the Nomads (canon) or the Vagrants.
If we are asked to fire on one of our own we will not comply. We may face disciplinary action, but the promise of peace far outweighs any consequences that may come from the act.
We still have freedom to choose, but it is limited.
If a LN/PKN player is ordered to fire on a Gallian/PKN Player, neither will comply with the order to open fire.
