Sounds like the first bit O' math was good. I mean, if by "abused" you mean "used" then so what. It just means that, they are more vulnerable to pirates and more juicy.
I abuse/use every piece of equipment I buy. I use it all, all the time to full effect against and on every applicable scenario.
I also think other auxilery equipment might be cool, like shield boosters. Same as armor upgrade but enhances shileds. Takes the same slot though so you cannot have ships carrying "it ALL"
THat or allow auxillery items to take turret hard points.

Definitely. Variation is always fun. Bit of a hijack, though. As to the cargo boosters... interesting. I like the concept is it's set to 1.2x, anything more being a bit of an overkill. Definite "no" on the shield boosters, though. Shields on capships are really important, and a shield booster would likely be overkill. On fighters... very annoying. It's just that the recharge on shields is rather important, and increasing shield strength/recharge is a rather large change.
Its a good idea, not sure whether it would be possible though. The only thing I know to have multipliers is armor. Maybe something that takes negative cargo space, but that probaly wouldn't work.
