First of all, my long-term plan is to join RepEx at some point, but I am far to green for that at the moment. Meanwhile, I am going to stick to the generic Trader-ID. Speaking of which, I have some basic RP-related questions:
a) Can I dock anywhere?
b) Can I fly anywhere?
c) Can I mount anything or am I limited by my NPC reputation (i. e. no weapons from red factions)?
d) I bought a class 7 transport shield (1,2 mil) and put it on my humpback freighter, is that allowed?
e) Is the Trader-ID considered an NPC faction ID?
f) "Interspace Commerce" is flashing green, do I have to join the [IND] now or is that optional?
I try to explore the game mechanics instead of exploiting them. Unfortunately, that naive approach leads to silly questions like those above. I hope you don't mind.

a) Anywhere that's not hostile to you. As a Trader rather than a Smuggler, you should probably stay away from pirate bases, but that's a matter for another debate.
b) Of course you can...but as with any ID, there are places you shouldn't. There are no boundaries, as long as you don't mind people attacking you with zeal as you float through their home system, etc.
c) No strict limitations. I've seen lawful traders mounting Corsair weapons, though I think lawful faction weapons are much more in-line for a lawful trader.
d) Um...what? Huh? The Rhino can't mount a class 7 transport shield unless you hack...or am I wrong on that?
e) Nope. It's just a statement that for whatever faction you have flashing (your IFF), you trade.
f) Negative. [IND] is invite-only, as far as I know, so it's not an option unless they ask you. They might be willing to convoy with you in-game though, with an Interspace Commerce IFF. Couldn't hurt to ask.
a) Yes, depending on your RP. Most pirate bases are a nono, but if you are smuggling thats a different story.
b) Yes
c) Pretty much, also depending on your RP. I smuggle Cardimine, so I have Kraken turrets, see the conection?
d) Yes, But dont expect your shield batteries to do much difference.
e) For all practical purposes yes
f) You can be interspace and not be a part of -ANY- player faction, in fact you cant join [IND] without being invited.

That Rhino Freighter + Transport Shield is definitely a problem. FLStat shows the Rhino as only being capable of mounting a class 2 or 3 freighter shields... hrm. Either there's a bug in Disco or CBY has another mod enabled causing a problem.
/Edit: Ah yes, the Humpback... it appears to be bugged, the .ini file for it does allow the transport shield but Igiss meant to remove that capability from all freighters this version. I'll drop a note in the bug box;)

I probably shouldn't have mentioned that:DWhat do you suggest? Back to a smaller class 7 freighter shield or further down to class 5 or 6?

You should trade fast and get a small transport before next beta version, as duke suggests:)
If you want to stick with a freighter then the best option will be a class 6 shield because class 7 won't mount after the humpback has been fixed. Class 6 freighter shields really aren't too bad on a maneuverable fast freighter.

Or you could buy an armored transport. As agile as most small freighters, but with 60k armor and a class 7 transport shield.:)That'd be my choice. It's a great little trading ship, and has no trouble whatsoever even in the thickest of asteroids. It's also the largest ship that can use a docking ring and never ever gets stuck in bases.
Yeah the AT is nimble and tough, and only 2.72mil.
