I'd agree with Sprolf on the engines issue. There are reasons that each ship has the engine effect that it does, and that shouldn't be something so easily changed.
But the lights, I think, can afford some customization. Some. It can get ridiculous, with all the choices available, and downright irritating. But also, ships have certain lights placed in specific places for good reason.
For example, the Firefly has green lights on its starboard side, and red ones on the port side, as today's ships are meant to have. This indicates right and left, and allows people to tell which way a ship is facing from a distance. Headlights are installed on all ships, and rightfully so. Flying through the perpetual blackness of space, you need at least one bright forward-facing light to illuminate anything on front of you. Docking lights are self-explanatory.
It might not be a bad idea to put allow only certain types/colors of lights on specific hardpoints on your ship, so that "safety" (and sanity) is maintained. Of course, even if this is possible, it would most certainly take those involved in the lighting mod a very long time to code in the restriction to each and every light on every ship.
But this feature is still new, and subject to change, or be removed entirely. Until then, I'll gladly take advantage of it to further customize my ships. Not to mention it could give a whole new line of work to the police forces...
That's what I was trying to say before, military and government ships, if their lights are going to be changed, they should all be matching, faction wide. Or they should just stay as they are now.
but civilians, pirates, freelancers and the likes, lighting changes are you know, believable.
LSF Siege Cruiser with two strobes and two red hazard lights? Yes. Looks awesome and threatening and then it blows things apart.

The engines and lights can stay intact or change all you want. I don't care either way.
It'd be pretty boss if we could put decals on our ships, though. I, for one, would love to fly around in an Orca GB with the Gurren Brigade logo on it.
