Maybe it's just a simple beaming people from one system to another when they reach some fixed distance? After all, destroying a ship at some distance seems possible. Oh, i don't know.

Why is it not possible to fly between systems? Because Freelancer is created around a central engine that creates each system individually. We do not have the source code, and as such cannot edit that game engine. It is impossible to do without the source code.
If you are suggesting you can do it via FLhook, yes, I suppose it would be possible with something like
Player Ship>450k from system center.
.beam Player Ship>450k from next system center.
But it would create enourmous strain on the server core, and I wouldn't suggest it as a viable solution.
